I had gotta a K-Tuned 90mm TB in a bundle deal with Magnus intake.

The K-Tuned will not take a Mustang TPS, it’s made for a K series TPS.

The DSM has IPS wire. Giving the harness four wires and and K series TPS 3 wires same as a Mustang. I hear people having idle issues and such.
The car has ECMLink V3.

I plan to cut the connector since it’s busted anyways. Should I just leave the IPS wire off or is there something I need to do?

The IPS is meant to show the ECU a ground when you are at idle, completely off of the gas. It helps keep the motor from idle surging.
 
ECMLink has an option to simulate the IPS for situations just like this. You'll want to use that so the ECU knows when the throttle is closed. Connect the other three wires to the correct pins and insulate the IPS wire so it doesn't short on anything.
